GST Setup for Indian Shopify Merchants in 2026 (Complete Guide)

GST setup on Shopify is one of the most confusing parts of launching an Indian ecommerce brand. The Shopify admin exposes the settings but the guidance for Indian merchants is limited. Get it wrong and you either overpay tax or face compliance notices. Get it right and it runs on autopilot. This is the honest complete guide based on setups we do for Indian Shopify merchants every month.

When you need GST registration for a Shopify store

Under Indian GST law in 2026, ecommerce sellers must register for GST regardless of turnover if they sell through their own storefront. The turnover thresholds that apply to service businesses (Rs 20 lakh or Rs 40 lakh) do not apply to ecommerce.

Practical implication: if you are launching a Shopify store in India in 2026, you need a GSTIN before you go live. Do not wait until you cross a revenue threshold. The registration process takes 5 to 15 working days.

The one exception: if you sell only physical goods that are GST-exempt (specific categories like fresh vegetables, unbranded food), you may qualify for exemption. For any branded consumer product category, assume you need GST registration.

The Shopify GST configuration

Once you have a GSTIN, configure Shopify to collect tax correctly. Three settings that matter.

Enter your GSTIN in Shopify. Settings > Taxes and duties > India. Enter your 15-digit GSTIN. This tells Shopify you are a registered GST payer.

Configure tax rates. Shopify supports the standard GST slabs (5%, 12%, 18%, 28%). Assign the correct GST rate to each product category through product-level tax overrides or collection-level tax rules.

Enable tax-inclusive or tax-exclusive pricing. Most Indian D2C brands display tax-inclusive prices (customer sees the final price with GST baked in). Configure this at Settings > Taxes and duties > Show all prices tax-inclusive.

Interstate vs intrastate GST logic

This is where most merchants get confused. GST behaves differently based on whether the sale is intrastate (buyer and seller in same state) or interstate.

Intrastate sale: Central GST (CGST) plus State GST (SGST). Each is half of the total GST rate. 18% GST becomes 9% CGST plus 9% SGST.

Interstate sale: Integrated GST (IGST). The full GST rate as a single tax. 18% GST is 18% IGST.

Shopify automatically applies the correct tax type based on the customer's shipping state and your business's registered state. As long as you configured your business state correctly in Shopify settings, this should work automatically.

Verify by testing checkout with orders shipping to different states. Confirm the invoice shows CGST plus SGST for same-state and IGST for different-state.

GST-compliant invoicing on Shopify

Indian GST law requires specific fields on invoices. Shopify's default invoice may not include all required fields. Check that your invoice template includes:

Your GSTIN. Displayed prominently.

Buyer's GSTIN (if B2B sale). If the buyer is a GST-registered business, their GSTIN must appear on the invoice for them to claim input tax credit.

HSN or SAC code for each line item. Product classification code required by GST law. Configure at the product level in Shopify.

Place of supply. The state where the goods are being shipped to. Determines whether IGST or CGST plus SGST applies.

Tax breakup. CGST, SGST, or IGST shown as separate line items with rate and amount.

Invoice number and date. Sequential invoice numbers as required by GST rules.

Most Shopify themes need custom invoice template work to display all these fields correctly. GST filing cadence for Indian Shopify merchants

Shopify does not file GST returns for you. That is on your CA or accountant. What Shopify does is provide the sales data you or your CA needs for filing.

GSTR-1: Monthly return of outward supplies. Due 11th of following month. Shopify sales data feeds this.

GSTR-3B: Monthly summary return with tax payment. Due 20th of following month. Combines Shopify data with any other sales channels.

GSTR-9: Annual return. Due 31st December of following financial year.

1. Not registering for GST before launch. Sellers who launch first and register later end up with a compliance gap where their initial orders are technically non-compliant.

2. Wrong HSN codes on products. Assigning generic HSN codes to save time. Later gets flagged if audited. Take the time to assign correct HSN codes at product setup.

3. Not collecting buyer GSTIN for B2B orders. B2B buyers cannot claim input tax credit without your invoice showing their GSTIN. Losing them as repeat customers.

4. Interstate GST charged wrong. If your Shopify state configuration is wrong, you might charge CGST plus SGST on interstate sales when IGST should apply. Buyers reject the invoice.
