Zoho Books and Zoho Inventory with Shopify in India

Many Indian D2C brands run their accounts on Zoho Books and want Shopify orders to land there without anyone retyping them. Some also want Zoho Inventory to own stock across warehouses. Connecting the two sounds like a one-click job, and the first step is. The trouble starts later, with tax names that do not match, stock counts that drift and invoices that are not GST compliant. This guide covers the ways to connect Zoho to Shopify, what each one syncs, what breaks, and when to do it yourself.

Details are from Zoho Inventory and Zoho Books help pages, the Shopify Help Center and the GST Network's e-invoice overview, checked on 8 October 2026. Zoho and Shopify both update their integrations often, so confirm each setting in your own admin before you rely on it.

What are your options for connecting Zoho to Shopify?

There are four realistic routes. Zoho's own route runs through Zoho Inventory, not Zoho Books directly. A Zoho Books FAQ says Shopify is the shopping cart app that can be integrated with Zoho Books "via Zoho Inventory integration". So if you want Zoho's built-in connector, you are signing up for Zoho Inventory as well.

Route What it does Best fit
Zoho Inventory's Shopify integration, with Zoho Books connected to Inventory Pulls Shopify orders and items into Inventory, pushes stock back to Shopify, and Books shares invoices, items and contacts with Inventory Brands that want one system for stock, warehouses and accounts
Zoho Flow Prebuilt flow that creates an invoice in Zoho Books for each new Shopify order Brands that only need orders in Books and manage stock in Shopify
Paid app from the Zoho Marketplace For example, "Shopify Integration for Zoho Books" by Web 2 Market, which sends Shopify orders to Books Teams that want a ready connector without Zoho Inventory
Custom integration on the Shopify and Zoho APIs Whatever you specify, including B2B, multiple GSTINs or custom fields Complex catalogues, wholesale plus retail, or rules none of the above handle

Pick the route that matches who owns the stock number. If Shopify stays the source of truth for stock, a Books-only route is simpler. If your warehouse team works in Zoho, the Inventory route makes more sense, and you need to set it up carefully.

Do you need Zoho Inventory, or is Zoho Books enough?

Zoho Books alone is enough if you mainly want sales recorded in your accounts. A Zoho Flow or marketplace app can send each order across as an invoice, and Shopify keeps handling stock.

Zoho Inventory earns its place when you hold stock in more than one location, buy from suppliers with purchase orders, sell on other channels too, or want stock valuation in your books. Zoho's Books and Inventory integration page lists what syncs both ways between Books and Inventory: bills, items, invoices, contacts, sales orders, purchase orders and settings. One condition matters: the two must share the same organisation. Zoho's help says the organisation IDs have to match, otherwise the integration cannot be set up. If your Books organisation was created separately years ago, check this before you plan anything else.

How does Zoho Inventory's Shopify integration sync orders and stock?

Once connected, Zoho's Shopify help page says all Shopify orders sync to Zoho Inventory automatically. The settings you choose during setup decide most of what happens next:

  • Map Items. How Shopify products are matched to items in Zoho Inventory. Getting this wrong is the most common source of duplicates.
  • Sync Stock. Sends stock changes from Zoho Inventory to Shopify, which makes Zoho the place where stock is edited.
  • Fetch Stock Counts. Updates Shopify stock levels from Zoho Inventory, but Zoho notes this happens only once, during the initial sync.
  • Import From. The date from which past orders are imported.
  • Sync Frequency. How often the sync runs. Choose it in your settings and match it to how fast you sell out.
  • Customer Mapping. Either all Shopify orders under a single customer, or a custom mapping.
  • Warehouse Mapping. A single primary warehouse, or Zoho warehouses mapped to Shopify locations.

Zoho also recommends using the same email ID for your Shopify store and Zoho Inventory. When a Shopify order arrives, Zoho creates the customer as a Consumer or as Overseas based on the shipping address, and takes the place of supply from that same address.

How should you set up GST in Shopify so orders sync?

This is where most integrations fail quietly. Shopify does not calculate Indian GST automatically. Its GST in India FAQ explains that India uses manual tax settings with defaults you must review: a country tax called CGST at 9%, IGST at 18% for most states, and SGST for the home state. You cannot add multiple tax lines, so for your own state you charge CGST plus SGST, and for other states you charge IGST instead.

Zoho's Shopify guide adds a strict rule. The tax names you use in Shopify must be SGST, IGST or UTGST, and orders will fail to sync into Zoho Inventory if any other tax name is used. A store that renamed its tax to "GST 18%" will look fine at checkout and still lose orders in the sync. Each new tax from Shopify is added to Zoho Inventory as a tax group, so a stray rate creates clutter too.

Two more Shopify points matter for clean accounts:

  • Different rates for different products. Shopify suggests hidden collections for each tax slab, with a tax override on each collection.
  • HSN codes. Shopify stores them in the HS tariff code field on the product, which needs at least 6 digits. Shorter codes go into metafields or tags instead.

Shopify's Help Center also notes that GST rates were updated on 22 September 2025. If your tax settings were made before then, review them with your tax adviser before connecting Zoho. Our GST setup guide for Shopify stores covers the store side in more detail.

Do Shopify orders need GST e-invoices?

Usually not, for consumer orders. The GST Network's e-invoice overview on the GST tutorial site says e-invoicing applies to taxpayers whose aggregate turnover is Rs 5 crore and above, from 1 August 2023. It covers GST invoices, credit notes and debit notes for B2B supplies, supplies to SEZs, exports and deemed exports. Sales to consumers are not in that list.

That changes once you sell to businesses. If you cross the turnover limit and take wholesale or corporate orders through Shopify, those B2B invoices need an Invoice Reference Number from an Invoice Registration Portal. The GSTN document lists six authorised portals, and generating an IRN on them is free of charge. Zoho Books supports this directly: its e-invoicing help says Zoho is a registered GST Suvidha Provider, so Books can push invoices to the portal and receive the IRN and QR code.

Shopify itself will not produce a GST-compliant bill. Its India GST FAQ says so plainly and points merchants to a local GST invoicing service or an App Store app. That is a good reason to let Zoho Books issue the invoice, as long as the order data arriving from Shopify is correct.

What usually breaks after you connect Zoho and Shopify?

Based on how the integration is designed, these are the failure points to watch in the first weeks:

  • Orders missing in Zoho. Usually a tax name other than SGST, IGST or UTGST, or an item that did not map. Zoho's sync history shows how many items and sales orders synced or failed at each run.
  • Stock totals that look wrong. Zoho combines stock across all warehouses and sends Shopify one total. Its own example: 20 units in the primary warehouse plus 10 in another shows as 30 in Shopify. If one warehouse holds damaged or reserved stock, Shopify can oversell.
  • Items linked to the wrong product. Zoho lets you unlink, fix and re-sync, but every order taken in between needs checking.
  • Surprise syncs on other channels. A manual sync on one marketplace triggers a sync on your other connected marketplaces as well.
  • Lost evidence. Zoho deletes successful sync records older than a month and failed ones older than two months. Export the history if you need it for a reconciliation.
  • Wrong account after a reconnect. Re-authenticating restores the link to the same Shopify account only. It cannot be used to switch stores.

If stock in Shopify is already unreliable, fix that first. Our inventory sync diagnostic walks through the usual causes.

What should you check before you switch the integration on?

Preparation is far cheaper than cleaning up duplicate items and missing invoices later. Work through this list first:

  1. Confirm Zoho Books and Zoho Inventory sit in the same organisation.
  2. Make SKUs unique and identical in Shopify and Zoho before mapping items.
  3. Rename Shopify taxes to CGST, SGST, IGST or UTGST exactly, and set the right rate for each slab.
  4. Add HSN codes to every product.
  5. Decide which system owns stock, and turn Sync Stock on only if it is Zoho.
  6. Decide whether each Zoho warehouse should count towards Shopify stock.
  7. Pick a sensible Import From date so old orders do not flood your books.
  8. Place test orders for an in-state address, an out-of-state address and a discounted order, then check each invoice in Zoho Books.
  9. If you sell B2B and cross Rs 5 crore turnover, test e-invoice generation before a real order needs one.

Changing tax names or switching off a sync on a live store changes what customers see at checkout. Make these changes on a quiet day, not in the week before Diwali on 8 November.

Can you set up the Zoho and Shopify connection yourself?

Often, yes. A single Shopify store, one warehouse, consumer sales only and a clean catalogue is well within what Zoho's built-in setup handles. Follow Zoho's steps, fix your tax names, test properly and you are done.

Get help when the stakes are higher: several warehouses or stores, a mix of B2B and B2C orders, existing Zoho data that does not match your Shopify SKUs, or e-invoicing obligations. In those setups, a mapping mistake shows up later as wrong GST returns or overselling during a sale, which costs far more to unpick than to prevent.
